I live in Newfoundland, which brings all kinds of 'interesting' weather at any time during the summer months. In the off season, I plan on storing the cbr in my basement (a bit of a PITA to get it there, but possible). What should I do throughout the summer? Will throwing a cover over it while not being ridden suffice? How will it (and any bike, for that matter) stand up to the elements being left outside for 4 months?

I'd definitely cover it if its sitting outdoors when your not riding it... UV light is hell on all the paint, plastic, vinyl seats. A cover which is light in color would be best. A small version of a carport would be sweet to have, wouldn't take too much to build something like that.

If you cover it, make sure it is well vented. If you dont, condensation will do damages like you cannot imagine.
If you have an electric outlet close, a small fan installed to circulate the air would be a good thing.
